The three versions are mostly identical as far as gameplay is concerned. The game is set in 1552, you choose one of six characters and set out for exploration, colonisation, and piracy. It is an RPG, but with strong strategy elements.
While theoretically supposed to run on a 386, the PC version actually needs something a wee bit faster. Like most Japanese games, it uses the high-resolution VGA mode.
Uncharted Waters 2 is one of the few games I know that has a name cheat: If you name yourself Black Beard, no pirate will attack you. Others are Alphaman (if you name your character Jeffrey Olson, you start with excellent stats and equipment) and Fallout 2 (if you name your character Buffy, you will get some extra equipment at a certain point of the game).

- Home of the Underdogs has the PC version. They give 1992 as the year, but they are wrong. The PC version was actually released 1995, a year after the SNES/SEGA versions.
